Hmm, this can't be my problem as that package is not installed...
That file is a systemdism. The equivalent under upstart would be /etc/init/plymouth*.conf; the equivalent for sysvinit would be /etc/rc?.d/???plymouth* symlinks to /etc/init.d/plymouth*.
Strange thing is that the ubuntu boot of gnome 3 on the same machine as the problematic debian install boots at a reasonable time.
Did you have any luck with bootchartd? Assuming you're using runlevel 2, please attach output of ls -ld /etc/rc[S206].d/*
