We're long term makerbot-ers and have 2 of the makerbot replicator 2's.
We use Ubuntu for design and print output via SD card.
Mostly we use openscad for mechanical pieces and ashamedly sketch up.
We've also done some mesh point clouds using data gathered with a kinect and pushing it through mesh lab to tidy/clean it up however its best to then render it through openscad to solid fill the output. Checkout mesh lab tutorials for mixing multiple meshes into a complete model. We gathered the meshes with kinect using Processing and openni kinect bits and pieces.
I'd love to find a sketch up replacement in the open source/ Linux sphere but really when teaching kids its the most straight forward for time restrained workshops.
