Just an idea that you might want to look into.

Are there processes that have not been terminated that are still running that might be consuming resources (maximum open files, maximum processes running, that kind of thing).

I teach C programming and we get the students to compile and run their programs on the server and from time to time our students have those sorts of problems.

Any ideas how to debug? I think it is specific to this server.
